This is a very old bug, but, if the OP is still around, could you possibly provide the pcb file that generated this issue, or a cropped version that demonstrates it?

For what it is worth: in the current version on windows (version 4.2.0 Compiled on Feb 13 2019 at 17:31:43, original bug was running on linux on a previous snapshot) the same thing happens on the pcb I sent you if I setThermal on that selected object with a value > 5 (which I know 0-5 are the valid options according to the documentation, but I thought I would add that in here since it is another way to make it exhibit the odd behavior, even though I admit in this new case the user input is out of bounds.

Got it. Yes, do see the odd behavior exhibited for thermals > 5. Such cases get routed to a "default" clause, which is clearly not working as it should. It looks like this affects all square pins, but rounds pins appear as expected.

Thanks for providing the file, it will be a big help as I try to track this down.
