"Preferences" setup logic very buggy!

Bug Description

1. I tried to use the delete layer function under preferences and the changes are not retained when I save them.

2. Also any changes made to the number of layers by manualy editing the preferences file are overwritten when the program loads.

3. Trying to close the preferences dialog window doesn't work sometimes when you click the button in the upper corner of the window or when you try to close it by right clicking on the task bar icon for the dialog then clicking on the "close" menu selection.

I have the same issues under Fedora Core 3 and 5 running under that version's Gnome desktop. Both distros are as up to date as I can get them using the yum update routine. Also both systems the programs were complied from source. -> Version 20060822 in the gEDA suite

We've fixed a number of bugs related to adding/removing layers since this bug was filed. Could you try to reproduce these bugs?
