Invisible Notification Area icons are a little too visible!

Bug Description

This causes the notification area to grow and it looks like there is empty space that you can't get rid of.

It took me ages to figure this out but I've just noticed it by turning my top panel transparent. There are three 1px vertical stripes in the notification area with a 1px gap between them. Killing update-notifier makes them go away.

Starting it again makes them appear. Watch your notification area grow when this appears:

I'm not entirely sure why icons that shouldn't be there are taking up space. gnome-cups-icon manages to prevent this somehow.
