Autopilot does not work correctly various routes

When running some activities on the CN Bala route, BNSF Senic Sub, and others the autopilot mode will stop the train and at a red signal or a switch, and then the train just sits even when the signal turns green or the switch has been changed. For example, in the Empty Crude Oil activity on the Bala Sub, the train stops and then just sits. In this case there is no signal where it ends up stopping. I have also seen station stops on some routes where the train will stop and then not move again even though I have the highball and a green signal.
