storeconfigs not working on puppet apply runs

Bug Description
We set up storeconfigs in [master] of puppet.conf:
[master]
storeconfigs_
storeconfigs = true
This works for puppet agent runs against that master, but does not work for puppet apply
Need to either
(1) switch all puppet apply to puppet agent (such as in install.sh)
or
(2) duplicate / move storeconfigs settings from [master] to [main] so that they'll be in effect for puppet apply runs also
This is needed for storeconfigs with naginator to work correctly
