What about using WKT to define the calculation geometry? http://en.wikipedia.org/wiki/Well-known_text

We could then just have a parameter in the config file called 'GEOMETRY' that could be be either a MULTIPOINT (a set of sites) or a POLYGON.

I know work has already started on this, but I think this would be a valuable improvement.

As an addition to the above comment: this would remove the need for some of the business logic pertaining to using/ignoring REGION_VERTEX / REGION_GRID_SPACING parameters.

My slight preference as a developer is for using WKT (a more uniform approach), but I think the last word should go to the users.
