Just a small update... what seems to be a good solution is to associate the machine with the configuration:
So every machine has its selections stored in the hidden Ubuntu directory .ubuntuone. There is a folder selections which contains the selections for a given machine (dpkg --get-selections >> .ubuntuone/
So after a fresh installation and a sign in I could select (additionally) the machine and then the packages will be installed.
