Ahora cuando pulso alguno de los botones que emulan pulsaciones de ratón, se quedan simplemente pulsados y deja el cursor bloqueado allí hasta que lo vuelva a pulsar.

Por favor, adjunte el resultado de
gsettings list-recursively org.onboard | grep -v snippets | tee onboard-settings.txt

Try changing:
Preferencias->Teclado->Avanzadas->Input event source=Gtk
