Bug Description
I wish that this, like soundconvertor, had some command line tools. For starters, let me specify files to convert from the CLI. But the best case scenario is that I can have a non-interactive mode for use in shell scripts.

This would be good indeed.
I would like to associate my video files to oggconvert in nautilus, so that I can do a "open with..." and open it in oggconvert without needing to search for the file every time in the gtk select file menu.
For me, it doesn't need a CLI output interface, but at the very least the program should be able to receive a filename from command line and open the GUI with this filename selected, because currently it's not very comfortable to use from filebrowsers.
