Fixed in 0.31. The file: /usr/share/mobile-basic-flash/applications/90-terminal.desktop had the command for terminal changed, so I copied the Exec command into the gconf key moblin-settings-daemon uses to launch terminal:

gconftool-2 --get /apps/moblin_settings_daemon/keybindings/term_cmd --> uxterm -fa Monospace -fs 12

Verified in applets 0.33, font size is same when launch terminal by GUI and keyboard shortcut, but font size is still smaller by command line. Close this bug and file a new bug #191490 to cover this issue.
