Run application dialog pops-under

Bug Description
When I press Alt+F2 to bring up the run application dialog it pops-under - places itself below all other windows. It seems like some recent apt-get upgrade changed this from the old behavior.
P.S. I apollogize if this is not the right place to report this bug, but couldn't find anything more appropriate.
