Inaccurate read count with messages flagged for deletion

When an unread item is flagged for deletion, Mail Notification still regards it as unread. When I go to my inbox, there are no (or far fewer) unread emails. I need to Compact (in Thunderbird) the Inbox to get Mail Notifier to update it's count correctly.

Mail Notifier should only count non-deleted unread emails and ignore non-expunged deleted mails.

(Probably Useless) Background

I use popfile (an email classification tool) and it moves things happily between imap folders etc. Training it involves moving emails manually and it detects the move. Part of this involves flagging items for deletion so that when it scans folders it will know where a message used to be, and where it's moved to.
