From 1.5.0, you are able to change the logo based on institution. If you go to "Site administration"->"Institution", select an institution and select logo.
If you are not using institutions in your mahara, you can change the file htdocs/theme/raw/static/images/site-logo.png.
I'll leave this bug open as a wishlist for a way to change the sitelogo without changing the files in the document root.
Instead of overwriting htdocs/theme/raw/static/images/site-logo.png, you should make a new theme with your logo. That way it won't get overridden the next time you update mahara. https://wiki.mahara.org/index.php/Customising/Themes has some information on theme creation. It's a bit out of date, but the concept hasn't changed.
