I can confirm this happens, but it's something in libertine-scope and/or ubuntu-app-launch that allows both icons to show. We will need to investigate why there are 2 icons and perhaps we need to account for a difference.

Changed in libertine:

I added a bug for u-a-l: https://bugs.launchpad.net/ubuntu/+source/ubuntu-app-launch/+bug/1608546

The issue here is that u-a-l is ignoring the NotShowIn and OnlyShowIn properties of .desktop files as a temporary workaround to some other unity 8 issue. The unity 8 issue needs to be resolved.

I'm going to go ahead and mark this as invalid for libertine-scope. The "two icons" issue is caused by ubuntu-app-launch, and the "unclickable" issue is caused by url-dispatcher being unable to comprehend files containing "." (org.gnome.Nautilus.desktop). I've linked the url-dispatcher MP which fixes the "." issue, and the corresponding ubuntu-app-launcher MP has also been linked.
