Bug Description

If you download the Arduino Due Eagle schematics from https://www.arduino.cc/en/uploads/Main/arduino-Due-Reference-design.zip

After importing the project, R13 in the schematic gets linked to +5V at ICSP1. This happens because R13's top pin overlaps both the MOSI2 net from pin 4 and the +5V net from pin 2.

I think the way forward with this one is to ensure that the Eagle pins only hit wires at their ends.

If we find a pin touching a wire in the middle, we need to move the wire or move the pin.

This bug really messes up a lot of Eagle imports in non-obvious ways, it really should be higher priority.
