Bug Description
Reproduced on Windows XP, Inkscape trunk revision 10132 and 0.48.1.
Steps:
1. Reset the preferences.xml file.
2. Open Inkscape and create a shape (rectangle) with a gradient fill.
3. Select the Tweak tool. No bounding box handles and no gradient handles.
4. Set "Enable gradient editing" in the Tweak tool preferences.
5. Click on the Tweak tool icon to refresh the canvas. The gradient handles show on the canvas.
6. Unset "Enable gradient editing" in the Tweak tool preferences.
7. Click on the Tweak tool icon to refresh the canvas. The gradient handles still show on the canvas.
Same problem with the Spray tool (not a surprise since the Spray tool is based on the Tweak tool code...).
Workaround: close Inkscape and restart.

Reproduced with Inkscape 0.48+devel r10333 on OS X 10.5.8
> 4. Set "Enable gradient editing" in the Tweak tool preferences.
After step 4 the gradient handles are also persistent in the select tool (which usually never shows the gradient handles).
> Workaround: close Inkscape and restart.
or use 'View > Duplicate Window'.
