Bug Description
This is on Ubuntu 12.04 running Inkscape 0.48 from the standard distribution apt repo.
EPS files that are saved from Inkscape seem to have global clipping behavior. I cannot apply a clip to just some of the objects in the image. Looking at the docs on exporting, it appears this has not always been the case. This happens on EPS/PS export. This doesn't happen on PDF export, for instance.
To reproduce:
1. Make several paths or objects.
2. Make a rectangle for clipping that covers some parts of those objects/paths.
3. Select a subset of your object to apply the clip to and apply it.
4. Save as EPS file and many (perhaps all) of the objects are clipped as if it applied to them as well.
