Bug Description
Using Inkscape 0.48.3.1-1ubuntu1 in Ubuntu 12.04 64bits, when I try to connect some groups together I get weird behavior. Of four connections, one is okay, two of them are too short (one more than the other), and the last one overlaps one of the connected items. I have no idea what is going on, but it doesn't seem like it should be happening this way. I'm adding a screenshot and the .svg document.
The forms I am linking consist of rectangles/circles grouped with text.

See comments #10-#11 explaining what triggers it (object(s) with a 'matrix()' transformation inside the group(s) being connected).
Attaching a version of your file which doesn't trigger this anymore.
