confirmed on Windows XP, Inkscape build 11367.
 The minimization occurs with any floating dialog such as Fill&Stroke, Object Properties, or Layers, which were the only three I tested. The minimization occurs regardles of the original state of Inkscape, maximized or not. It occurs both ways, meaning minimizing a dialog causes Inkscape to minimize and minimizing Inkscape causes the dialog to minimize as well.

@Alvin:

1) How does this report differ from bug #625516 (except that it describes the scope more precisely by mentioned other dialogs besides 'Text & Font')? Can we merge the two reports, or do we need to track them separately?

2) Does the preference 'Interface > Windows > Miscellaneous: [x] Dialogs are hidden in the taskbar' have any effect on this behavior?

If it helps with the testing restoring the main Inkscape window after minimising a floating dialog box does not restore any dialog boxes. However restoring one dialog box restores them all.

- yes, I think this is the same bug, these reports can be merged.

- this option does not appear to exist on Windows. I have the Windows > Miscellaneous section but no option like that, on rev 11367.

- also I cannot individually click on separate windows when they are minimized, as suggested in the previous comment (7). When they are minimized then there is only one icon, so it is not possible to choose whether to restore Inkscape or the floating dialog. In any event, this appears to be a duplicate bug
