start indicating on startup, is there a way?

Bug Description
When I set Evolution, Empathy and Gwibber to run on startup, three app windows open on startup, but I don't want to see those three windows, I just want to see new message notifications and have the choice to open windows containing the new messages, so I have to manually close the three windows that were opened on startup (unless Aardvark sent me a message when the computer was turned off, in which case I have to close four windows!).
When I click the letter envelope icon, Transmission (Gwibber) is almost always in dark grey, but I have never seen the letter envelope icon itself in dark grey.
