On https://help.ubuntu.com/stable/ubuntu-help/shell-apps-auto-start.html, the apt link points to a transition package 'gnome-tweak-tool' instead of 'gnome-tweaks'.

Yes it does, and that's intentional.

https://git.launchpad.net/~ubuntu-core-doc/ubuntu/+source/ubuntu-docs/tree/html/fix-urls.sed#n36

That way the link works also for Xenial users who navigate the latest version of the desktop guide online.

But Xenial will be EOL in a year, and we should probably drop that replacement soon.

We are about to drop the page you were referring to, btw, since we have:

https://help.ubuntu.com/stable/ubuntu-help/startup-applications.html

in Ubuntu which serves the same purpose without a need to install gnome-tweaks. (But there are more gnome-tweaks install links in the desktop guide.)
