It seems like Grub Customizer is removed because inkscape wants to remove gtkmm-3.0 (which is a dependeny of Grub Customizer) for any reason or update to an incompatible version. I'll take a look at it (didn't try it yet).

You won't lose your configuration when uninstalling Grub Customizer. Also there are no problems installing Grub Customizer again when you need it.

I tried it but didn't get such a problem. Did you use the wrong version of either grub customizer or inkscape. This may be happening when updating from an old version or ubuntu or by using a ppa for inkscape.

When you run `sudo apt show grub-customizer` it should show a version ending with "ppa1x" (x means xenial here).
