After running an update on a Fresh install the Gnome-Panel is no longer transparent, it shows up with a black background in some places but remains transparent in others, even after a reboot.

This suggests to me that your background image for the panel is in the wrong location. This simply must be fixed.

This is due to an addition of a background to the theme. You have to simple delete this background in your computer.
