Bug Description

I have to manually click on Déjà-Dup's GNOME shell message in order to remove it from the message tray. I don't like to see that message at least not that long time or maybe not at all.

Description: Ubuntu 11.10

$ dpkg-query -W deja-dup duplicity
deja-dup 20.0-0ubuntu3
duplicity 0.6.15-0ubuntu2

And what about an option for disabling deja dup notifications?

This should be better these days. GNOME lets you disable notifications per-app and we just use the default GNOME notification system (all notifications stay forever in the log, but you can clear them out).
