Thank you for taking the time to report this bug and helping to make Ubuntu better. Unfortunately we can't fix it, because your description didn't include enough information. You may find it helpful to read "How to report bugs effectively" http://www.chiark.greenend.org.uk/~sgtatham/bugs.html. We'd be grateful if you would then provide a more complete description of the problem.
We have instructions on debugging some types of problems. http://wiki.ubuntu.com/DebuggingProcedures
At a minimum, we need:
1. the specific steps or actions you took that caused you to encounter the problem,
2. the behavior you expected, and
3. the behavior you actually encountered (in as much detail as possible).
4. a screenshot showing the issue.
Thanks!

Images to show the problem:

Expected behavior: Buttons of the opened applications are visible while the applications are open.
Encountered behavior: Buttons of the opened application may disappear while the applications are open.

Steps to reporduce the bug:
- Set the following attributes to the panel where the Window list is:
   - Dissension to disabled
   - Automatic hide to enabled

I can confirm this doing the steps you provided. This is really wired.

I attached a screencapture. I opened two applications (epiphany and evolution):
1. When I firstly hober the panel, one can see the window list and both applications in it
2. __While__ I secondly hover it, I pressed [ALT] + Tab and as you can see the window list is gone

Can you test this :

Enable compiz ,

Disable Expand in panel proprieties ( where window list applet is )

alt+f2 , enable run in terminal , paste this :

echo -e "This is a bug ! \nlook window list, it disappear" && sleep 10

This bug appear if you open and closing often DIFFERENT windows.

I think there are same problem here : https://bugs.launchpad.net/ubuntu/+source/gnome-panel/+bug/186307
