Line Item Alerts can only be deleted if they have not been used on any line items. Once they are used they are linked to the line items and stay linked after the line item has been received. Editing an alert will change the alert on all line items the alert has been used on so you want to be cautious when editing.

We think it would be helpful to add an Active flag for line item alerts so that only active alerts would show in the drop down menu.
