System settings doesn't stay after reboot (launcher and displays)

Bug Description
I have one laptop, with two video cards (its seems to be in the displays settings), so I disable one of the two displays but when I reboot, the settings are changed and I need to do it again.
Same thing for the application launcher (I tweak it with the tweak application to have the applications on 3 lignes rather than on two) but it is still on two lignes after reboot.
