i'm using default thunderbird theme and this is how my preference dialog looks like:

I had the same problem but then I switched to another theme (DarkRoom) while the Preferences dialog was open and then back. That fixed it for me. So far no more problems with that. Not actually a solution but it works.

I just realized that I get the same problem as described above in the Address bar editing dialog.

This time I can't fix it by simply switching themes once and back.
