Docky will not launch new Nautilus browsing window

Bug Description
I start Docky by default with my GNOME session when I login. I launched a new Nautilus window from a shortcut on my desktop and then on Docky, selected "Pin to dock". I closed all Nautilus windows that were open. I then click on the new Nautilus launcher on Docky and nothing seems to happen.
An interesting side note is that if I launch Docky from the terminal and try and launch a new Nautilus window from Docky, it works just fine. I then kill Docky from the command line, start it again from GNOME Do, and then the Nautilus launcher no longer works again.
