Bug Description
When I use two Java-based programs, such as Matlab and Jabref, they are being grouped under the icon of the first started program. This happens in Docky 2.1.0 bzr docky r1575 ppa on Ubuntu Karmic, Java version 6.20dlj-
I know about the window grouping based programming, as there was a question about ungrouping windows of the same kind, which is essentially what this is; however I feel that it's not very intuitive in this case, especially if you're not aware that it may happen and you find yourself looking for an icon that's hidden behind a totally different one...

Java programs suck. They require a bit of extra work on your part, and there is nothing more we can do about it. Please read here:
