Google Chrome applications do not play nice with Docky

Bug Description
When creating a web application in Google Chrome, Docky does not handle the new launcher properly.
Steps for replication (and the only way to explain it)
1. Open Google Chrome
2. Turn a page into a webapp by pressing the page icon and Create Application Shortcut. Create one to the desktop
3. Drag the desktop icon onto Docky.
Notice how whenever Chrome is open it says that the webapp is also open, similarly when the webapp is the only one open it treats the browser as open also. The real trouble comes when both are open, and clicking either icon is just like if you had multiple Chrome windows open, rendering webapps extremely inconvenient.
Running Ubuntu 9.10 64 bit, default settings except for Spatial Desktop, which doesn't modify application files/X version/Mono/etc

The problem is that both 'apps' are really the same program. Thus Docky will group them accordingly. We may or may not make special rules to handle this.
