Some running applications are missing in dock

Bug Description

Certain applications with X windows do not show up with an icon in docky. Examples are java jars executed from command line, or skype executed from command line. They do show up (with their own icon) in the application switcher (alt+tab in xfce). Skype executed via the run menu of the xfce desktop environment shows up with an icon but cannot be pinned to docky, the context menu entry is missing.

Seeing this in gnome shell. Atom, chromium, and xterm are examples of applications that show up on docky. Gnome terminal, libre office applications, and gedit are examples of applications that do not show up.

This seems to be a Wayland problem (several similar bugs posted under different headings). Things appear to work properly in Ubuntu Gnome 17.10 with an Xorg session, or Unity; fails with Wayland Ubuntu session. My hunch is the handling of X applications within Wayland.
