Icons stay in the dock even after application is closed

Bug Description

I'm using Mate 1.6 in Linux Mint 15, and I've noticed that many applications stay in the dock even after it's closure. Quite annoying behaviour because I keep thinking "why is it open? I'm not using this anymore" then I try to close but nothing happens, and left clicking does nothing as well. Forcing a Refresh does nothing.
I'm using DockbarX as autohide centered on bottom, if this helps.
