Please take a look at https://answers.launchpad.net/diodon/+question/704040 and the explanation there that this is most likely not a Diodon issue, but an Ayantana Application Indicator issue with the given DE implementation you use.

Could you also check whether a delay before Diodon startup solves the problem?

Potentially, we could add a delay before the application indicator gets registered in Diodon to work around it, however a bit hesitant to do that as this should actually be fixed where the issue is.
