I just committed code that makes this work for restoring to system folders. It requires the unreleased duplicity 0.6.07 though.

Now that duplicity 0.6.07 has been released, with its better support for logging to a file, I can finally mark this fix released.

Currently it only supports asking during restore, if you are backing up to system directories. This support could use some improvement, but it meets the initial bug's request.
