Disintegrity in Big File after restoring

Bug Description
I backed up a lot of files, including a very big one: A 26.2 GB big TrueCrypt volume, then I needed to restore files (didn't need all of them, though) and a new computer because the old one failed (not the old one, but I didn't have access to the SDD in it at that point).
I didn't find any disintegrity in small files, only in the big TrueCrypt volume. It wasn't all zero bytes and there definitely was useful data in there. A few seconds after mounting it, nautilus would tell me, that certain folders cannot be accessed and wouldn't show me the files it previously (before these few seconds) showed me. I cold, however, still see the files per `ls -l`.
My DejaDup backup was encrypted. It was created under Ubuntu 14.04 64 Bit and read under Ubuntu 15.04 64 Bit.
