Bug is known upstream:
http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=367972
but supposedly have already been fixed. Suggest OP to try again with a fresh session (close any running Gjiten, run again, open Kanjidic, mark the 'Search By Radical' checkbox, click on 'Show Radical List'). Unfortunately, due to bug,
http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=438054
...this will only work once. If the Kanjidic window, by any chance, is closed, this will result in the same symptom as said by bug reporter i.e. the list comes out as an empty window. Not only that, the radical search will also not function properly.

Fixed is supposedly already commited in CVS, just waiting for release.

I can reproduce this bug on an up-to-date Karmic, no radical is shown when using from Gjiten Kanjidict>Search By Radical>Show Radical List. I use Karmic's default 2.6-2.1ubuntu1 packages, which are the same on Lucid and Maverick. Done with a fresh install of Gjiten from the repositories, program was never installed before that.

Debian bug report says the bug is fixed in 2.6, but it's definitely not the case, at least in Ubuntu.

Just started kanjidict from the command line:

gjiten -k

and the radicals show. Shows also on subsequent starts of gjiten from the menus. So the bug might show at first start, or intermittently.
