Customisations missing after last update

Bug Description
After the last update my customisations are missing from the root menu. I'm stumped as the last change was over a week ago and nothing seems to have changed, which is why I suspect something in the code itself. I use the normal Ubuntu update mechanism with the extra repository

The configuration option "ClassicMenu Indicator" submenu, "Use alternate menu" was the problem. De-activating it solved the problem.
You might want to consider making the default for any enhancements compatible with the previous version...
