Bug Description

Calibre 4.23, Arch Linux. Every time the user opens an epub file with Calibre's ebook-viewer, it stores its bookmarks into a "META-INF/calibre_bookmarks.txt" inside the epub archive, changing its content. Just opening a file for reading it should not change its contents, at least not by default. It is important this doesn't happen for many reasons, eg in order to let the user detect two copies of the same file as duplicates. I think Calibre's ebook-viewer should save its bookmarks outside the ebook file, at least by default.

I disagree. A bit of googling will tell you why. And the option to
control this behavior is under the Miscellaneous section of the viewer
rpeferences.

This has been previously brought up in bug 858957 and there is an option
to control it. Kovid believes the option is best on by default, to
ensure copying the book around retains its annotations.

Note that finding duplicates does not depend on this, there are various
algorithms for matching up duplicates and the more reliable ones detect
multiple formats or multiple slightly different sources for the same
story, so just checking if the file is byte-identical is not incredibly
accurate.
