Lost several hundert ePub and mobi books

Bug Description
Somewhere after January 10 I lost the several hundred ebooks (epub and mobi mainly). Most of the losses involved the loss of of the epub and/or mobi file with the book folder being left only with a opf file. I have over 4000 books (fiction, technical, reference) and after years of using calibre this is painful. For some of them I have backups (for years I was keeping a duplicate of the main file but calibre became so reliable that I've given up on the copy for over a year). The trouble is that I will have to write some code to detect what books are missing. It would be nice to have Calibre keep a compressed backup of all the files added so that this type of accident does not result in a big loss. I keep backups but I observed the loss only after more than a month and all my backups are corrupted as well.
I'm sorry to hear that, but I'm afraid it's not calibre's job to
maintain backups, that would be the job of backup software. calibre does
not lose books on its own. Indeed, the database/filesystem code in
calibre is so mature that it has not been touched for years.
If the files are deleted and not the database records pointing to them,
that would indicate something other than calibre is deleting your files,
since any deletion done through calibre will both delete the files and
update the database. You can get a list of such books by running the
Library maintenance->Check library tool (click the button with the
calibre icon on the toolbar), that should be a good starting point for
you to rebuild your library.
