Bug Description
I would expect that a '#' character would start a comment wherever you are on a line, not just as the first character (after any whitespace).
I don't know if this will interact horribly with the run command though.

Yes, I would tend to agree.
I think we should aim to do this unless it means we will have to do things like parse
command lines to work nicely.
