I am facing the same issue on the latest byobu available on 12.04 desktop (5.17-0ubuntu1).
It does not matter whether I use Gnome-terminal or XTerm. It also happen if I run mutt inside byobu in XTerm but not if I run mutt directly in XTerm.
Attaching the screenshot.

Okay, I've checked in some related fixes. Can you update to the latest Byobu in the PPA, and see if you're still having this problem? If you are, could you confirm exactly what version of Byobu you're running? byobu -v

with latest version of byobu, if I run ssh (putty) to box running byobu with tmux backend, the status line scroll up instead of refresh

Sorry for never getting back. When I first had this problem I was on Arch
Gnome Shell using Guake to connect to a Ubuntu EC2. I also had at one point
the problem Jan Klepek is having. I think back then I fixed it by disabling
the Ubuntu logo through the BYOBU config menu. For Jan it might be the
Fedora logo on the left. It's been awhile since I used BYOBU. I switched to
Tmux and Powerline.
