This bug is as old as the first unity I know in Ubuntu 11.04. When I'm trying to open a document with an application from the launcher by dragging and dropping it at the application's icon on the launcher, the launcher only shows up for the first document.
To reproduce the bug do:
1. Put Gedit in the launcher
2. Open Nautilus
3. browse to a text file
4. drag it (the launcher shows up) and drop it on gedit's icon (gedit launches)
5. browse to another file and drag it again to the launcher
--> the launcher wouldn't show up
I encounter this behavior with any application I put in the launcher. Gedit with textfiles is just one example.

thanks for your bug report. I just enabled autohide on my install and tried the steps that you provided more than 4 times and the issue didn't happen. Can you please test with fully update Ubuntu 12.04 and let us know if the issue is actually fixed for you.
