Bug Description
If camera card is cleared or auto-numbering is reset AND files exist in destination directory for eyefi-0.2, those existing files are overwritten.
Obvious solution is to never reset auto-numbering system and to keep destination folder clean, but a simple check for file existence paired with a tacking of '-2' on the end would save headaches for users.

Thanks for the report. This is true. If the card generates duplicate files, they will be overwritten. The numbering of files is pretty devious anyway. I am uneasy about renaming files: the mac-address log would have to be renamed as well. Also its content does not match the files anymore if they are renamed.
One work around would be using "date_folders". Another possible solution other would be to just fail in the transfer and let the card figure it out. Do you by chance know how the Windows Program behaves in this case?
