This is probably because of your video-driver or your configuration (/etc/X11/xorg.conf).

Which video-driver and which video-card do you have?
Can you attach your /etc/X11/xorg.conf ?

I suffer from the same problem. I'm using fglrx ati drivers, and I remember that I had solved the problem at one point (by changing some settings in ccsm), but it's back and I can't remember what I did to get rid of it (I tried tweaking ccsm to no avail). Maybe it's not even possible now because of some update I've applied. I can solve the refresshing problem in common windows by resizing them, but what really sucks is that I have to kill nautilus or the gnome-panel whenever the desktop or the panel freezes. Any advice would be appreciated.

BTW, I'm on Linux Mint 11,
