Clicking link in thunderbird opens browser, but focus remains on thunderbird

Bug Description
When I click on a link in thunderbird, chrome is raised (it is already running). I see the chrome window, and everything looks fine except the title bar at the top is still for thunderbird. Mouse input goes to chrome, but if I perform keyboard input first it will still go to thunderbird. This is a problem when I hit ctrl-w to close the new tab, but instead thunderbird is silently closed in the background.
Secondarily, while in the bad state alt+tab does not work. The switcher graphic shows, and the dock comes out to wiggle the application being switched to, but the application isn't raised. I don't know if the two issues are related, but I suspect they are.
