Have you noticed any pattern on how they occur? I tried to reproduce this multiple times but failed.

This should not be releated to the overlay. Just to be sure, disable it using the ccsm and try to reproduce the bug again.

This happened again, now on multi-monitor: http://ubuntuone.com/2FvOMiLktjVCV95U6GoKa0
Bringing up the shortcuts overlay and dismissing it made them go away.

So, I managed to reproduce this.
In a multi-monitor set up, fire up the dash, and then move workspaces with the keyboard shortcuts while the dash is up. That will leave the numbers overlayed.

From my fuzzy memory, I believe the bug was fixed in the 12.04 release. Can you please confirm if its actually fixed or not.
