Bug Description

I also noticed that Transmission doesn't write corresponding folders/files on the destination folder.

Further, once it freezes it is not reacting to a "killall transmission-gtk" command on the terminal

Transmission doesn't have the power to ignore a killall command. The most likely issue here is that Linux isn't closing the process until it finishes the disk IO.

If long waits for disk IO is the issue, there are a few common causes (1) slow disk connections, such as an external USB drive; (2) encrypted filesystems, (3) using NTFS. These aren't the only reasons but the most common.

That said, there has been work in upstream bug #5168 on reducing GUI freezes during disk IO. Linking that here.
