The problem worsens when there is an active process (installation or removal) running in the software center, presumably because with the new "Process" tab there is less space for the search field.
In that case the window does not even have to be very narrow for the search field to be hidden. In fact, with the default size of the software center in 12.04 the search field disappears upon installation of a new application.

This does not happen using software center 5.2.1 on Precise by default (minimized to its minimum width), however the search entry disappears when there is an installation/removal in progress.

As with the default size this doesn't happen anymore, only when the Progress tab appears, I am marking this as a duplicate of bug #876657.
