This happens to me using Ubuntu 11.10 Unity 2d. To recreate:
1. Open zsnes
2. Maximize the window using alt-Enter
3. Close zsnes. Now, it will try to open maximized and will crash.

To temporarily fix it, I specify to not open it in full screen. To do this, I open a terminal, and type:
zsnes -v 2

Now it will work from the Unity launcher again until it is closed as a maximized screen.
If that doesn't work, you can type:
zsnes -?
Look at the -v options for video mode and find one that works.

I don't know how to change the commands in the Unity launcher yet. I think if I can figure out how, I can make it always open in a certain screen resolution and not have this problem any more.

the temporary solution I am using is I opened it and have the settings how they need to be to open..... run the following to stop any configuration changes being made (note you mus be in your ~/.zsnes folder

sudo chown root zsnesl.cfg; sudo chmod a-w zsnesl.cfg; sudo chattr +i zsnesl.cfg

this will lock it into opening how you last opened it...

note: on first open when your setting your preferences (before you lock it down), navigate to your roms folder so it will open there from now on

This happened to me in Lubuntu 12.04 64 bit, today 05-Jun-2013 (after executing apt-get -y update, apt-get -y upgrade, apt-get -y dist-upgrade):

Thank you for taking the time to report this bug and helping to make Ubuntu better. We are sorry that we do not always have the capacity to look at all reported bugs in a timely manner. There have been many changes in Ubuntu since that time you reported the bug and your problem may have been fixed with some of the updates. It would help us a lot if you could test it on a currently supported Ubuntu version. When you test it and it is still an issue, kindly upload the updated logs by running only once:
apport-collect 861009

and any other logs that are relevant for this particular issue.
